if the alias is used by a corresponding virtmap, then you will end up
editing the aliases file entry.  the underlying system calls take care
of all of that and the average user is none the wiser.  the alias file
is used only when necessary (e.g. for lists).  

if you have aliases defined that are not surfacing in the control panel
and if the aliases are just a 1:1 alias->address mappings, then just 
remove those aliases from the file (by hand or using other methods) and
then make an appropriate entry in the virtmap file.  

Do you have a specific example of something that you are concerned
about?  If so, send it along (to the list) and we will have a look.
